Also, at a certain point, trees can be farmed in muddied underground areas regardless of how barren the surface is.

Every now and then there is something that is not supported due to how world generation does things. This isn't a bug and has been around for at least as long as I've played DF (since 0.31.01). The simplest solution is to deconstruct the bridge, dig out the floor tiles and then reconstruct it.
